Dooku was attempting to shake Obi-Wan's confidence in the Republic and the Jedi, and convince Obi-Wan to join him and the Separatists (allegedly to fight the Sith). The relevant quote is: Count Dooku: What if I told you that the Republic was now under the control of a Dark Lord of the Sith? Obi-Wan: No, that's not possible. The Jedi would be aware of it. Count Dooku: The dark side of the Force has clouded their vision, my friend. Hundreds of senators are now under the influence of a Sith Lord called Darth Sidious. Obi-Wan: I don't believe you. ... Count Dooku: You must join me, Obi-Wan, and together we will destroy the Sith! Obi-Wan: I will never join you, Dooku. Star Wars : Episode II Attac

The Galactic Republic was corrupt. Many of its Senators and bureaucrats were corrupt. That became clear when the Senate would not lift a tentacle to save Naboo from attack by the Trade Federation when its people were dying. Surely the Jedi knew the Republic was a democracy in name only, and that it was hopelessly corrupt. It was probably corrupt centuries before a politician named Palpatine began manipulating the Trade Federation and Naboo towards war. They surely knew - or should have known - the inner worlds became wealthy by oppressing the outer rim worlds. This oppression led to many outer rim worlds breaking away from the Republic to create the Confederacy of Independent Systems. By sup

The Trade Federation knows Sidious is a Sith Lord. For example: Nute: This is getting out of hand...now there are two of them. Rune: We should not have made this bargain. What will happen when the Jedi become aware of these Sith Lords? Star Wars : Episode I The Phantom Menace script [LINK] They also know he has influence over the Senate, as implied by your quote and others. They almost certainly did not know Sidious was Palpatine, the senator from Naboo (as it would make no sense for a senator to order an invasion of his own home planet). They almost certainly did not know (or even suspect) Sidious was a senator, either. Sidious need not be a senator in order to have such influence. Recall w

From Star Wars: The Revenge of the Sith : Mace Windu: In the name of the Senate of the Galactic Republic, you are under arrest, Chancellor. Palpatine: Are you threatening me, Master Jedi? Mace Windu: The Senate will decide your fate. Palpatine: I am the Senate. Mace Windu: Not yet. ... a few minutes later after Mace Windu defeats Palpatine in a lightsaber duel ... Mace Windu: I am going to end this once and for all. Anakin: You can't. He must stand trial. Mace Windu: He has control of the Senate and the courts. He's too dangerous to be left alive. From Star Wars: Attack of the Clones . Mace Windu learned years ago from Obiwan Kenobi that the Senate was under the control of a Sith Lord, and K

Likely since he became Sidious' apprentice, given that that's the implication here: If this scene is anything to go by, Sidious likely told Dooku that he's Chancellor Palpatine after Dooku became his apprentice. It was also why Dooku was confident in leading the Separatists to go against the Republic, since he knew all along that his master was helping him from within the Republic itself.
